Copy the file that you want to override from the plugin-folder/templates to your active-theme-folder/fs-license-manager/ and customize it.
Example:
To override the license keys table that shows in the emails copy: plugin-folder/templates/email-license-keys-table.php to active-theme-folder/fs-license-manager/email-license-keys-table.php
